Isco scored the 2nd in the 39th minute after taking control of a blocked shot. Luka Modric then added a classy third following a curling finish with the outside of his foot, on a skilled Real counter-attack.
Daniel Parejo scored a stoppage-time penalty for Valencia, awarded for a handball, but the game was already over for last year's Copa del Rey winners.
In the Sunday showdown, Real Madrid will meet cross-city rivals Atletico Madrid, who saw off Barcelona 3-2 in a thrilling encounter.
