Five minutes before the break, Atletico found the equalizer through Luis Suarez.
The Uruguayan striker then completed his double after converting from the spot in the final minute to take all three points.
Diego Simeone’s men remain at the top of the Liga, with 44 points from 16 matches, while Eibar are 15th with only 19 points out of 19 fixtures.
